At the end of the 21st century, the world is plagued by a mysterious virus and unusual weather. Genius scientist Dr. Kisaragi creates an android with the code name “Cutie Honey” (Mariya Nishiuchi). The android is unique in that it possesses human emotions. To save mankind, Cutie Honey goes up against an evil organization.

When Honey's uncle gets kidnapped by the evil criminal gang known as "Panther Claw," she must use her magical powers of transformation to save him. Meanwhile the same crime group has been responsible for a number of other crime sprees across Tokyo. In the process, Honey teams up with the seemingly cold police woman Natsuko Aki and hot shot journalist Seiji Hayami as well as battle the four "claws" of the Panther Claw gang to save her uncle and the rest of the city.

In the near future, Panther Claw has destroyed the Tokyo Metropolitan Government. The capital government is forced to shift into the provinces. During this time, Honey Kisaragi has transferred to St. Chapel Academy as part of a special course. One night, a man carrying a briefcase is attacked by masked bandits. Cutey Honey narrowly saves him. The man's briefcase, an archaeologist, contains a strange chrysalis that he stole from the Panther Claw organization. This butterfly, originally from Mexico and extinct for 6,000 years, is according to legend a guardian angel, helping men reach paradise. The Panther Claw organization tries to recover the briefcase, but fails again... However, they manage to kidnap Cutey Honey's best friend. To save him, our heroine will accompany the archaeologist to Central America following in the footsteps of an ancient civilization, where she fights against insectoids and ends up in a forest full of bright green butterflies.
